    I would say "we ran out of pineapple" because you're not counting individual fruits 🍍 when you put chunks of pineapple on pizza. "Pineapple" (mass noun) refers to your supply of pineapple chunks. "Pineapples" (count noun) refers to individual entire pineapples.

    On the other hand, if you normally keep multiple whole pineapples on hand, and you really were chopping up individual pineapples 🍍🍍🍍 then I would say it just like you did. I was guessing that you don't do that, but maybe I'm wrong.
