My favorite is Yamatane Museum, located in the center of Tokyo. It’s a small museum, but their gallery is very good taste. Mostly they exhibit Japanese traditional arts or other Asian countries craft works such as from China, Korea, etc. https://www.yamatane-museum.jp/english/index.html
